The phrase Bravo Zulu came from the Allied Signal Book which defines Signal Flag codes.  The flag for the letter "B" starts a message, followed by one or more flags.  The flag for the letter "Z" flag is defined as "Well Done".  Over the years, the Navy adopted the phrase in letters and radio messages to just "BZ" or "Bravo Zulu" to congratulate a ship or individual for a job or mission being WELL DONE.
